Rutherford and Thompson visualized the atom differently because they both used two different process to establish their concepts.  

For instance Sir JJ Thompson used the cathode ray tube in which he introduced electron rays in a vacuum tube while Rutherford used alpha particles and made them shot gold foil plates . Thus, Thompson was able to detect the electron while Rutherford detected the nucleus with in an atom.
